After flying into Cork we would like to bus or taxi to cork city center and tour around the city before returning to the airport to pick up our rental car. (We are considering doing this because it work out better for us ie. $$ to pick up our car later as it will be diificult to return the car that early a week later when returning to the airport).
So my question is whether, upon arriving at the Cork airport is it possible to securely store our luggage for several hours?

Yes, unfortunately it is becoming more difficult to leave luggage anywhere and do touring. I suppose it is because of security issues. Have you asked your car rental company if they might store it for you? I suppose the other thing to do would be rent the car, load up the trunk, take the bus into Cork and back, then pick up the car.
Another thought: If you don't want to drive into the city drive to Blarney and ask for directions from there to Cork City Gaol. (There are back roads you can take.) There is parking at the jail. From the jail you can get the hop-on hop-off bus all around Cork City and then return to the jail to pick up your car.
